If your having weird disk behavior it's always a good idea to run a disk integrity check. In OSX, this is extremely easy:

  1. Open Finder and go to /Applications/Utilities
  2. Click on "Disk Utility"
  3. Select the Disk of interest
  4. Click the button labeled "Verify Disk"
  5. If any errors are found, click the button labeled "Repair Disk"

Sometimes the permissions on system files gets out of sync too. To return OSX to it's default permissions:

  1. Open Finder and go to /Applications/Utilities
  2. Click on "Disk Utility"
  3. Select your main disk (Usually Macintosh HD)
  4. Click the button labeled "Repair Disk Permissions"
